Well, I've checked the file and I'll tell you the results, but I have now idea why it is this way.
I have two computers. On one computer this problem dosn't happen at all, but on the other one I have the same problem.
This is how I tried to solve it on the not-working computer.
I converted the file to a couple of different codecs (in difference to the current "MS-WMV9" which apperently didn't work).
I first made an uncompressed AVI. The same problem occured, but it renderd fine. I then turned on "fast buffer", and then it worked perfect.
That means it has something to do with the codec, so I tried another codec - DivX. I didn't work, but I have some problems with DivX in general, so the problem might not have anything do with this.
So, as I can see, there are two alternatives. Either convert to QuickTime or to an uncompressed AVI.
But I have no idea why it is this way - and even less why it only works on one of my computers. Anybody else have an idea?

to convert to uncompressed avi use virtual dub

basically all you need to do is open the file
then goto video -> compression
(make sure full processing mode is selected in the video menu)
select Uncompressed RGB
press ok
then goto file -> save as avi
then your done
simple as that

Two programs I know of will add alpha (transperancy to a movie)
After Effects
Blender 3.6's video editor/ w/chromakey or greenscreen etc. plugin.
All need to render in Quicktime, in Animation compressor, millions+ colors.
Millions color is 24bits, milions+ is 32bits or 24+8 for a 256 level alpha.
Moho handles Alphas in MOV with Millions+ Animation compression perfectly. They can be a layer and also have 3d layer placement. The alpha in the MOV will mask other layers in a group (think shadows etc.).
Send me a message about AE for rendering out alpha with mov.

I haven't had time to work in Blenders editor much, the programs a opensource freebee and from my experience though it has a nasty learning curve is as good or better than some of the pro software I have used.
rule:
1.Tools work in their window, like Moho fuctions depend on the tool.
2. Keyboard shortcuts are logical, move keystroke with an x,y or z keystroke after (like GX, GZ GY) constrains motion to that direction. Scale etc. has same nature.
