With out seeing the file my best guess is the z depth is different on the layers.

That kinda looks like a problem I ran into a couple of weeks ago. I was working with a scene previously animated by another artist, and I had to add some points to an element and re-time a section. When I went to animate the element, the artwork jumped around like crazy.
It turned out that point binding was used on the element (and I think also bone or layer flipping,) so I had to make sure point binding was applied to the new points I added to the artwork.
Also, any frames I had animated before I applied the point binding, had to be re-animated because now the new animation I added to teh existing animation was incorrect. In this case, it was easier to delete the points and start over.
If that still doesn't work, try selecting the layer and using Reset All Bone Rigging. The name of this command sounds scary but it actually affects only the selected layer, and it sets it to the default 'Flexi-binding' setting. From there, just set the binding for the layer to what it should be.
