The Rescale Keyframes panel is out of control.....

Also, it'd be handy to have some group buttons to toggle related groups of channels on and off together now we have so many channels....

Hey Mike,
It goes further down to include the additional bone colours - if you just select the bones you want to effect you should be able to use the red ticks, or the blacks for all... I've never used this script but you're not missing anything other than the orange and red bone check boxes. (you're right though, the empty space could hold every colour in a column)

The Copy current keyframe panel also suffers from this problem.
