Two things I would do.

1st double click on the layer and select "allow animated layer effects"

2nd go to edit/preference and uncheck "enable drawing tools only on frame 0." This is not necessary but I prefer it unchecked.

Now you can go any where in the time line and lower the opacity in the layer setting and this will allow fade ins/outs.

Just as a quick add-on to that response, you'll want to put a keyframe where you want the fade to begin with the opacity at 100% still, otherwise the shape will begin fading as soon as the animation begins.

If you have multiple shapes on a layer and you want only one to fade you can set the alpha to 0, then add another keyframe with alpha to 100 where you want the it to start.

Wait, if I have several connected points on one layer, that I have used the create shape tool to turn a certain color and width, how would I make certain segments fade out while the others are still there ?

Use the select shape tool. When the shape is "checkered" you can adjust the parameters of it, like the alpha of the shape, color, line widths etc while you are animating.

The alpha can be adjusted via the style palette.
