Render of still implements masking differently .png export

Is there some reason why a Render with Ctrl-R of a still to a ping image could be any different than the sequence of images using Export Animation - PNG?
I have some masking of a video by a vector layer. It looks right in the still render, but the export animation of a sequence of stills loses the underlying image for each frame. All I see is the vector layer which should be invisible.
