I don't think you can make major changes to your shape after it is made. But sometimes you can as long as it won't change the shape in a fundamental way -- something like adjusting a curve. If you do need to change the shape more dramatically, you can change the points to the vector/point structure ...

If you applied any flipping, rotation, or translation to your group layer, when you remove a vector layer, that layer will no longer be flipped etc. And so it could end up somewhere completely different in your workspace. Could that be what's happening?

Hmm, this was interesting to me so I set up my own harp strings. At first I had the parent bones far away from the dynamic bones and this caused the strings to fly all over because the dynamic bone is rotating around the same center point as its parent bone.
