You mentioned using "proxy movies," if you are trying to playback HD files EXPECT audio/video losing sync and other playback anomalies.

Try rending uncompressed small proxy files and see what happens.

A brush is "transparent" based on the "white" of the image and not the transparency ...now I'm lost again... Your brushes are lines with manipulated line-width and somehow they are colored in a gradient from white to black and white again... ...and maybe they are masking another...
