I think this would be easiest done by masking images rather thhn using them as textures.
Images should be moved together with the bones, something must have happened there for you.
Could you post your .anme-file together with the images?

Pretty much every video editor should be able to do this. Just keep the in quality good, use png-sequences, DNxHD or something similar lossless. Then use some good codec with good settings for output, like h264 mp4s or similar. Your problem is most likely because you are using some lossy format/code...

It would be nice to have full camera integration between AS and Blender. I think it could be done by an external script (or possibly an ASpro script) that takes the camera info from the AS file and converts this to Blender camera info. I've just fresh installed Linux Mint 10 and my Wacom Intous 3 works better than ever before. Except with Anime Studio Pro 6 which no longer detects left clicks. (I've tried older versions as 5.4 and those won't work either). It won't detect left clicks made by ordinary mouse plugged in at same time ...
