You might find it easier to do this in video post-production - just use a vertical wipe: That will give you greater control.

try rendering in WebM or FLV then upload that to YouTube - that bypasses their renderer.

Look for Miro video converter - its free and really good for Theora and WebM.

YouTube is set to 16:9 default now - I suspect the movie itself is fine and in 4:3 but its YubeTude clipping your work.

Are you able to frame for 16:9? If so, you might want ot go that route as many people now prefer widescreen.
