You might also try Flash Optimizer. It has lots of settings for optimizing a swf without an associated fla. It's probably pretty perfect for Moho, though I don't have any personal experience with it.

Right now the layer dialog is used for organizing the art and determining depth. You want the functions to be seperated, i.e. one dialog for logical groups like 'Character', and another for depth sorting.

I'd be interested to see something like that.
