Did you click it two times in the window menu?

IE. Close the timeline, click the timeline in the window menu so it is checked and then click it again in the timeline window and it should dock...

Really? I tried several of my 5.6 files with layer ordering in the ASP6 demo and they all worked fine (ie. didn't have to change any settings). I wonder what is different in your files that they don't work...
